These 16 metagenomic sequencing datasets are part of a COMPARE (Horizon2020) 2018 Food Metagenomic ring trial. In this ring trial, aliquots of smoked salmon were spiked with a microbial mock community (Propionibacterium freudenreichii subsp. Freudenreichii DSM 20271, Bacteroides fragilis NCTC 9343, Staphylococcus aureus subsp. aureus NCTC 8325, Fusobacterium nucleatum subsp. nucleatum ATCC 25586, Escherichia coli ATCC 25922, Salmonella enterica subsp. enterica serovar Typhimurium str. ATCC 14028S, Cryptosporidium parvum IOWA II, Saccharomyces cerevisiae S288C). DNA was extracted using 3 procedures (QIAamp Fast DNA stool Mini Kit, QIAamp UCP Pathogen Mini Kit, MoBio PowerFood Microbial DNA Isolation Kit), and RNA was extracted using one procedure (Qiagen RNeasy Mini Kit). Both, entire spiked smoked salmon aliquots as well as supernatants from spiked smoked salmon were processed. As controls, non-spiked smoked salmon samples as well as DNA/RNA extraction blank control samples were processed along the spiked smoked salmon samples. DNA and cDNA were sequenced on an Illumina NextSeq machine.
