We built a plasmid library using the gut commensal Bacteroides thetaiotaomicron (Bt) and introduced Escherichia coli carrying this library into germfree mice. DNA was extracted from fecal samples for sequencing of enriched Bt fragments. We performed whole genome sequencing of E. coli for a subset of isolates.
