Data and code for: Sex-divergent developmental plasticity compresses mammalian dimorphism under juvenile protein scarcity

This deposit contains the curated wet-lab measurements, the R analysis pipeline, and the final figure and supplementary-data build outputs supporting the manuscript "Sex-divergent developmental plasticity compresses mammalian dimorphism under juvenile protein scarcity" (Joly, Rebiffé, et al., 2026). Contents:- data/raw/ — 60+ curated CSVs (body weight, naso-anal length, femur length, IGF-1, FGF21, OGTT/ITT/PTT, insulin, hepatic qPCR, liver metabolomics, serum amino acids, transcriptome inputs, reproductive maturation, three-arm fertility trials, orchidectomy cohort) with a companion *_codebook.md for every file. Includes Oil Red O representative micrographs (JPEG, 2560 × 1920).- data/metadata/, data/gene_sets/, data/transcriptome_counts/, data/external/ — transcriptome sample metadata, curated gene sets (ATF4/PPARα/GH-STAT5b modules), count matrices, and one external supplementary table from Rampersaud et al. 2024.- scripts/ — 67 numbered analysis scripts, 14 figure assembly scripts, and 4 Data S1–S4 builders. run_all.R is a single-entry-point runner that rebuilds every result from the raw inputs in ~10 minutes.- environment/sessionInfo.txt — captured R 4.4.3 session (macOS aarch64) with exact package versions.- results/figures/Figure_{1–7,S1–S7}.{pdf,svg} and results/supplementary/Data_S1–S4.xlsx — the final assembled deliverables cited in the manuscript. Cohorts covered: C57BL/6N wild-type factorial Sex × Diet (CD 20% vs LPD 5% kcal protein, P21–P56); prepubertal orchidectomy; hepatocyte-specific Fgf21 knockout on C57BL/6J background; and three reproductive-output cohorts (male non-competitive B6N × OF1 mating over three crossover cycles, female three-arm CD/LPD/Switch periconceptional design over two parities, and female dietary rescue at P70 paired with proven B6J studs).
