The second generation sequencing has been widely used to sequence the genomes with shot-gun strategy. Various paired-end (or mate pair) sequencing methods were developed to construct the long scaffold from contigs. The classical paired-end sequencing of BAC or Fosmid libraries still play an important role in this process. However sequencing them with Sanger method is expensive and time-consuming. Here we report a new strategy to sequence the paired-end of BAC library with parallel pyrosequencing, using a Chinese amphioxus (Branchiostoma belcheri) BAC library as an example.
