Understanding population diversity and genetic structure are the basis of optimizing farm management and improving conservation strategy. To better manage populations of Mauremys reevesii and Mauremys sinensis in China, which are two commercially important reptile species, it is important to clearly understand the population structure and genetic diversity of these species. In this study, we conducted a genome-wide analysis of 20 individuals from four farm populations using restriction site-associated DNA sequencing (RAD-seq). A total of 5688 quality-filtered SNP markers were identified. The results indicated that the four populations possess a relatively high genetic diversity and absence of genetic differentiation. This data will support further research on protecting and population genetic study of M. reevesii and M. sinensis.
