Mouse embryonic stem cell (ESC) lines were isolated from blastocysts of 129S6 x C57BL/6 F1 hybrid embryos and maintained for 16 passages under four cell culture conditions: serum/LIF, 2i/LIF, a2i/LIF, and PKCi/LIF. Two independent ESC lines for each cell culture condition were then subjected to shallow-coverage (1.2X - 1.6X) whole-genome resequencing (Illumina NextSeq) to obtain chromosomal copy number profiles and detect aneuploidy. We detected trisomy 6 and 8 in both of the two 2i/LIF cultures whereas such anomalies were not observed with any other conditions.
