./Fig1_S1:Mass spectra of plasma from 10 WHHL rabbits and 10 JW rabbits before (JW_HC0) and after (JW_HC16) 16-week exposure to a high-cholesterol diet were obtained by PESI-MS. These data are contained in the three files: "JW_HC0.tsv", "JW_HC16", and "WHHL.tsv". In each file, absolute intensities at m/z 10.0-1999.9 are presented for each rabbit. Sample IDs are listed in the header row../Fig2_S2-4:Six JW rabbits were given free access to a diet with (HC1-3) or without (NC1-3) supplemental cholesterol for 26 weeks. Plasma samples were collected every week and subjected to mass spectrometry by PESI-MS and biochemical analysis of TC, HDL-C, and TG. Mass spectral data of the six rabbits are contained in the folder "Spectra". The biochemical data are contained in the folder "Other_data". Data on body weights (BW) of the rabbits are also contained in this folder../Fig3:Blood plasma of the atherosclerotic rabbit HC3 was used for the identification of an ion at m/z 465 (in negative ion mode). Using liquid chromatography combined with TQ-MS, the compound eluting at 9.5 min in the mass chromatogram monitored in negative ion mode resulted in a precursor ion at m/z 465 with a product ion at m/z 97 (a). The precursor ion was detected by IT-TOF-MS at m/z 465.3011 (b). To open the files "Fig3a.lcd" and "Fig3b.lcd", LabSolutions (Shimadzu Corp., Kyoto, Japan) and LCMSsolution (Shimadzu Corp.) must be installed on your computer, respectively../Fig4:Blood plasma of the normal rabbit NC3 was used for the identification of an ion at m/z 766 (in negative ion mode). Using liquid chromatography combined with IT-TOF-MS, the compound eluting at 15.7 min in the mass chromatogram monitored in negative ion mode resulted in a precursor ion at m/z 766.53 with product ions at m/z 283.26 and 303.23 (a). The compound with the same retention time in the mass chromatogram in positive ion mode resulted in a precursor ion at m/z 768.55 with product ions at m/z 341.30 and 627.53 (b). To open the files "Fig4a.lcd" and "Fig4b.lcd", LCMSsolution (Shimadzu Corp.) must be installed on your computer../Fig5:The aortic wall of each rabbit at the sites of interest were collected by a biopsy punch, and inner layers of the aortic wall were homogenized with ethanol. After centrifugation of the solution, the supernatant was diluted with ethanol and subjected to analysis by PESI-MS. The representative two normalized mass spectra of each of the NC and HC aortae are contained in the two files: "NC.tsv" and "NC.tsv", respectively.
