The targeted genes were extracted using the HybPiper v.2.0.1 pipeline (Johnson et al., 2016). The pipeline first maps the trimmed reads to the reference dataset using the Burrows-Wheeler Alignment (BWA) program v.0.7 (Li and Durbin, 2009). Then, the mapped reads for each gene were separately assembled into contigs using SPAdes v.3.13 (Bankevich et al., 2012). The assembled contigs were aligned to the reference low-copy nuclear gene sequence using Exonerate (Slater and Birney, 2005).
