This dataset provides the complete raw and processed analytical data supporting a multi-scale investigation of silicified gymnosperm wood from the Lower Permian San Miguel Formation (Asunción Rift, Paraguay). The repository integrates high-resolution micro-computed tomography (µCT), SEM–EDS microanalysis, WDXRF bulk geochemistry, XPS surface chemistry, and FTIR-ATR spectroscopy. These datasets collectively resolve the taphogeochemical evolution of the specimen and document multi-phase fluid–rock interactions associated with burial diagenesis and subsequent tectono-hydrothermal overprinting. The dataset includes reconstructed µCT volumes, segmentation outputs, volumetric renderings, SEM micrographs and spectra, elemental geochemical tables, vibrational spectra, and all associated metadata required for reproducibility. Acquisition parameters, processing workflows, and analytical conditions are fully documented. Particular emphasis is placed on the role of preserved pore networks in facilitating late-stage fluid infiltration and halogen (Br) sequestration, providing a high-resolution geochemical archive of palaeohydrological evolution within the Asunción Rift.
