Understanding population diversity and genetic structure are the basis of optimizing farm management and improving conservation strategy. To better manage populations<i> </i>of <i>Mauremys reevesii</i> and <i>Mauremys sinensis</i> in China, which are two commercially important reptile species, it is important to clearly understand the population structure and genetic diversity of these species. In this study, we conducted a genome-wide analysis of 20 individuals from four farm populations using restriction site-associated DNA sequencing (RAD-seq). A total of 5688 quality-filtered SNP markers were identified. The results indicated that the four populations possess a relatively high genetic diversity and absence of genetic differentiation. This data will support further research on protecting and population genetic study of <i>M. reevesii</i> and <i>M. sinensis</i>.
