This is a dataset of ultraconserved elements (UCE) of 110 species of flesh flies (Sarcophagidae) and 31 taxa from the fly families Anthomyiidae, Calliphoridae, Fanniidae, Mesembrinellidae, Oestridae, Polleniidae, Rhiniidae, Rhinophoridae, Scathophagidae, and Tachinidae. UCE loci deposited here were obtained through targeted enrichment using a probe set for UCEs of Calyptratae and genomic DNA. The pooled libraries were sequenced using two lanes of a 125-bp paired-end Illumina HiSeq 2500 run. Illumiprocessor based on the package Trimmomatic was used to trim the demultiplexed FASTQ data output for adapter contamination and low-quality bases. Cleaned reads were assembled using Trinity.
