Genome assembly and annotation files for Solenodon paradoxus

This repository contains flat text files for the Solenodon paradoxus genome assembly and annotation. A FASTA file is provided for the raw genome assembly (before NCBI submission) produced from Discovar. Annotation files were all produced using this assembly. For the annotation, a raw GFF annotation file from MAKER2 is included for the record. Two more GFF files are included that have the repeat elements and gene annotations parsed, respectively. Two FASTA files containing the gene annotation transcript and protein sequences are also provided. The sequence headers have been renamed with sequential numbered transcript/protein numbers. A lookup table has been provided that associates these numbers with the raw MAKER IDs, which are present in the GFF files. Sequence headers also contain homology information inferred from reciprocal best-BLAST or stringent one-way BLAST searches against related mammalian genome assemblies. The results of these searches, which were used to rename sequences, are included as a homology table. Please see the associated publication for more information.
