In this study, we established and optimized the nanopore sequencing-based metagenomics (mgNS) method. The optimized metagenomic approach was employed to detect microorganisms of the collected 41 cerebrospinal fluid(CSF) samples, including 19 samples with CNS infection(I) and 22 samples with non-infectious neurological diseases(N). Nanopore sequencing metatranscriptomics (mtNS) was also developed and its performance was evaluated and compared with mgNS. 8 CSF samples were subjected to both mtNS and mgNS analysis, and two CSF samples only underwent mtNS analysis
