Meshes for Morphonet

Morphonet is an interactive browser based platform for visualizing 3D, 3D+t segmented datasets. It provides interaction tools to explore the structure, dynamics and variability of biological shapes and quantitative information associated with them on a cellular level. You can access Morphonet at:

In this folder you will find the 3D meshes for uploading to Morphonet for 3D visualization of segmented floral meristem images. These meshes have been derived from the four sample segmented stacks provided in this repository (under the folder "Original stacks and segmented data").
In this repository, you may also find the accuracy results (volume-averaged Jaccard Index values) for each segmentation pipeline
(Plantseg, Unet+Watershed, Cellpose, MRCNN+Watershed, MARS) in the folder "Accuracy results".

You can upload the meshes along with accuracy results on Morphonet to have an interactive view of the accuracy metric super-posed on the cells as color maps. You can slice through the mesh along XYZ planes and study the accuracy values in different layers of cells.
