This study aimed to comprehensively investigate the bacterial community structure and diversity within the Flammulina filiformis cultivation and production environment in two farms. Through the integration of high-throughput sequencing based on 16S rRNA amplification and traditional culture-dependent methods, we sought to achieve the following objectives: (1) Characterize the microbial composition and diversity to understand the dynamics of the cultivation environment; (2) Explore the impact of microbial composition and diversity on the prevalence of disease-causing species; (3) Employ a multi-faceted approach, combining morphological, physiological, biochemical characteristics, 16S rRNA identification, and phylogenetic tree construction, to identify and confirm pathogenic bacteria responsible for specific diseases; and (4) Provide a theoretical foundation for the development of core microbiota and disease management strategies to enhance the sustainable production of F. filiformis. By addressing these objectives, our findings will contribute to a better understanding of the microbial ecology of mushroom cultivation and offer valuable insights for the implementation of effective mushroom good agricultural practices (MGAP) protocols and disease management practices.
