In this study, we describe a scalable workflow for genotyping a collection of microbial isolates. We performed Illumina sequencing on the V4 region of the 16S rRNA gene, where amplicons were generated from colonies cultured from various environmental samples located around Cornell University. Results from the analysis of the sequencing data demonstrated the validity of this workflow.
