The data file contains genotype data for 12 loci (LP3, LP4, LP9, LP11, LP13, LP14, LP15, LP17, LP20, LP21, LP23, LP24) of adults or recruits of the rocky reef fish <i>Lepadogaster lepadogaster. </i>Fish were sampled at seven sites (Arrábida Marine Park - ARR, Lisbon - LIS, Peniche - PEN, São Martinho do Porto - MAR, Sines - SIN, Almograve - ALM, Barranco - BAR) along the Portuguese coast in 2011 and 2012. For this study, approximately a 0.03 cm3 tissue sample from the dorsal fin was clipped from adult <i>L. lepadogaster</i> and stored in 96% ethanol. Adult fish were released directly back into the same location where they were collected. At ARR, juvenile fish were euthanized and fixed in 96% ethanol. L. lepadogaster is not a species of conservation concern (IUCN, 2014: Least Concern) and thus no specific permits were required, except for sampling at ARR. This permit was issued by the Portuguese Nature Conservation Institute (ICNF).
