Cryptosporidium chipmunk genotype I is an emerging zoonotic pathogen. In order to develop subtyping tools to determine the role of zoonotic transmission in cryptosporidiosis epidemiology, a human isolate of chipmunk genotype I oocysts was sequenced on an Illumina Genome Analyzer IIx (Illumina).
