The ecological niche of Lactobacillus reuteri are cereal fermentations and the gastrointestinal tract of mammals. The choice of habitat shaped the evolution of L. reuteri. In rodent forestomach, L. reuteri forms stable biofilms on the lining non-glandular squamous stratified epithelium whereas human colon is colonized by plankotronic L. reuteri. In order to investigate the lifestyle of biofilm L. reuteri, we generated metatranscriptomes from the forestomach of wild type C57Bl6 mice and compared them with metatranscriptomes derived from the lumen (Schwab et al., submitted for publication). The forestomach community of C57Bl6 mice consisted of Lactobacillales (approx. 70%) and Clostridiales (approx. 22%) with Bacteroidales, Verrucomicrobiales and Deferribacteriales being frequently detected. The gene expression profile of biofilm and lumen communities differed in several major SEED categories. We are currently generating a PFAM profiles of lumen and biofilm communities.
