Brain atlas data for the BBP Somatosensory Cortex model

This dataset contains the brain atlas used for the construction of the BBP Somatosensory cortex model. The model itself is described in the following manuscripts: Modeling and Simulation of Neocortical Micro- and Mesocircuitry. Part I: Anatomy and Modeling and Simulation of Neocortical Micro- and Mesocircuitry. Part II: Physiology and Experimentation The dataset describes the geometry of the brain region modeled and the target densities of the various neuron types contained in the region. To use the dataset, first uncompress using a tool such as unzip. To use the contained files see or recommended tools in the notes below. Files: [cell_density]*.nrrd: Describes the voxelized cell densities of various neuron types. brain_regions.nrrd: Describes the voxelized locations of brain regions. That is, each voxel is annotated with a region identifier. hierarchy.json: A lookup from region identifier (used in brain_regions.nrrd) to region name. Also describes the hierarchy of brain regions. flatmap.nrrd: Describes the locations of each voxel in a flattened coordinate system. Coordinates are flattened orthogonal to layer boundaries. These coordinates are useful for visualization and analysis. For details see our related publication . orientation.nrrd: Describes the orientation towards the cortical surface at the center of each voxel. More info in the same publication as above. height.nrrd: Describes the total height of the cortex at the location given by the center of the voxel.
