Cyclospora genotyping expanded panel

The U.S. Centers for Disease Control and Prevention (CDC) has historically used targeted amplicon deep sequencing (TADS) of eight genotyping markers to complement investigations of domestic cyclosporiasis outbreaks (since 2018). This approach has assisted in epidemiologic case-linkage and has facilitated the identification of genetically related clusters of parasites that are likely part of the same cyclosporiasis outbreak. Next generation sequencing (NGS) data generated by CDC from these eight genotyping markers can be found in BioProject PRJNA578931. The current BioProject contains NGS data generated by CDC and the U.S. Food and Drug Administration (FDA) using an expanded Cyclospora genotyping panel comprising 63 genetic markers spread throughout the Cyclospora genome. The goal of the expanded genotyping panel is to provide greater resolution than the original eight-marker panel, which will ultimately improve our ability to assess genetic relatedness among Cyclospora strains.
