Raw basecalled BAM files were downloaded from human pangenome reference consortium https://s3-us-west-2.amazonaws.com/human-pangenomics/index.html?prefix=working/.BAM files were re-aligned to the GRCh38 reference genome (GenBank assembly ID GCA_000001405.15) using Dorado v0.7.2 with command "dorado aligner -t 80 --mm2-preset "-x map-ont" ${reference.fa} ${input.bam} --output-dir ${outdir}/${output}", followed by catting, sorting , and indexing with Samtools.
