Microbial communities linked to livestock manure inputs and rhizosphere habitats can influence nutrient cycling and antimicrobial resistance dissemination. To enable comparative analyses of manure- and rhizosphere-associated microbiomes, we generated and curated a 3-sample shotgun metagenomics dataset of control rhizosphere (CR) samples collected from a plot neighbouring an integrated crop-livestock system.
