We report the high-quality chromosome-level genome assembly of yellow pitaya and link the phenotypic trait with genomic data, based on PacBio HiFi, Hi-C, ATAC, and RNA-seq data of specific tissues. In addition, we compared the two species including yellow pitaya [(Selenicereus megalanthus) previously known as Hylocereus megalanthus (K. Schum. Ex Vaupel) Ralf Bauer] and red peel white pulp pitaya [(Selenicereus undatus- Britton & Rose), previously known as Hylocereus undatus)] genomes based on Hi-C, ATAC-Seq and RNA-Seq.
