The<i> Melampsora larici-populina</i>, a rust fungus, can cause poplar leaf rust disease and is one of the most widely distributed and damaging foliar diseases in poplar trees. Simple sequence repeats (SSRs) are widely distributed in the genome and serve not only as genetic markers for population genetics analysis but also play a crucial role in the evolution of genes and genomes. However, there is currently limited research on SSRs in <i>M. larici-populina</i>. In this study, we conducted a whole-genome SSR identification, characterization, enrichment analysis, and developed new SSR markers for <i>M. larici-populina</i>. Here are the specific results: We identified a total of 10,628 SSR loci at the whole-genome level, with an average of one SSR locus occurring every 10.34 kb. The A/T repeat type was predominant. There were differences in the frequency and distribution of SSR loci in different genomic regions, with the highest frequency observed in the 3' untranslated region (3'UTR), where one SSR locus was found every 2.16 kb, while trinucleotide repeats were the predominant type in coding regions. Enrichment analysis revealed a higher likelihood of SSRs in genes related to signal transduction and cellular processes, which may have important implications for the complex lifecycle mechanisms of <i>M. larici-populina</i>. Finally, we compiled a dataset containing a total of 3,126 SSR loci with potential polymorphism. Ten loci were randomly selected for primer design and polymorphism validation, confirming the effectiveness of our predictions. This study provides valuable SSR information and resources for further population genetic studies of <i>M. larici-populina</i>.
