To address how SOX11-deficiency caused abnormal differentiation of the dentate epithelium, we performed transcriptional sequencing of E14.5 dentate neuroepithelium. RSEM is taken for consequent data analysis, mapping each sample to the mouse genome (mm10) to determine expressions of 35274 transcripts. Dentate neuroepithelium cells were separated from E14 wild type, SOX11f/+ and SOX11f/f mice. Decapsulated dentate neuroepithelium was placed in a 15-ml tube, washed with 5ml cold DPBS for twice and then stored on dry ice. Oligo(dT)-selected RNA was converted into cDNA for RNA sequencing using the Illumina TruSeq RNA Sample Preparation Kit v2, following the manufacturer’s instructions. Samples were sequenced on an Illumina HiSeq 2500 platform in the 150-nt paired-end sequencing mode. RNA sequences were aligned to the mouse genome (mm10) using TopHat (v2.0.11) with default parameters. Differentially expressed genes were analyzed using Cufflinks (v.2.2.1) with the RefSeq transcript annotation10.
