Fuelled by the advent and subsequent development of next generation sequencing (NGS) technologies, whole genome (variant) sequencing has become a powerful tool for the analysis of viral communities both scientifically and diagnostically. The biggest challenge is the extraction of relevant information from the huge sequence datasets generated for these studies. As mentioned above, several COMPARE partners have “in-house” sequence analysis pipelines for viral genome studies. The aim of the current study was to compare the sequence analysis pipelines of APHA, FLI and EMC based on real datasets of three H5N8 virus stocks used in APHA, FLI and EMC. A consensus sequence and viral variant analysis was performed.
