There are two PIWI proteins in silkworms: Siwi and BmAgo3. Here we analyzed Siwi-bound and BmAgo3-bound piRNAs in silkworm BmN4 cells. First, stable BmN4 cell lines expressing FLAG-tagged SIWI or BmAgo3 were established. The cells were treated with a mock dsRNA (against Renilla luciferase gene) and the FLAG-SIWI or FLAG-BmAgo3 was immunoprecipitated. Bound small RNAs of ~25-45 nt were size selected and sequenced.
