This dataset supports the findings of the manuscript titled "Cultivation System-Specific Bacterial Biomarkers Reveal Microbiome-Mediated Intercropping Benefits in Sustainable Mulberry (Morus alba L.) Cultivation". The study investigated the impact of different intercropping systems on the rhizosphere bacterial communities of mulberry trees. The experiment involved four cultivation systems: mulberry monoculture (M_CK), mulberry-Morchella esculenta intercropping (M_ME), mulberry-Pisum sativum intercropping (M_P), and mulberry-Polygonatum sibiricum intercropping (M_PS). Rhizosphere soil samples (n=36) were collected from three soil depths (0-10 cm, 10-20 cm, and 20-30 cm) for each system. Data were generated by sequencing the V3-V4 hypervariable region of the bacterial 16S rRNA gene on an Illumina NovaSeq 6000 platform. The raw sequences were processed using the QIIME 2 (v2024.5) pipeline with the DADA2 plugin to denoise data and generate Amplicon Sequence Variants (ASVs). Taxonomic classification was performed against the SILVA (v138.2) database.
