This study investigates bacterial and microeukaryotic community composition associated with a co-culture of the filamentous freshwater green algae Oedogonium and Stigeoclonium cultivated in pilot-scale wastewater treatment raceways. Amplicon sequencing of the 16S rRNA gene and 18S rRNA gene was performed to characterize prokaryotic and eukaryotic microbiomes linked to algal biomass and surrounding water fractions across cultivation time. Samples represent different cultivation conditions and time points within a microbially rich wastewater environment, enabling analysis of community structure associated with algal hosts under operational phycoremediation conditions. The dataset supports investigation of microbial diversity, community turnover, and host-associated microbial assemblages in open, non-axenic algal cultivation systems used for nutrient removal and biomass production.
