High-throughput 3' DGE library preparation was conducted as per:<b>dx.doi.org/10.17504/protocols.io.bumynu7w</b>with 6 nucleotide barcodes on R2 for the 384 wells.Reads were demultiplexed using a custom script and aligned to mm10 via bwa aln -l 24117.Gene expression levels were determined by counting unique UMIs among reads with unambiguous gene mappings.The resulting expression matrix was further filtered by removing: (1) samples with fewer than 3000 genes detected; (2) RNA associated genes ("<i>Mt_tRNA</i>", "<i>Mt_rRNA</i>", "<i>snoRNA</i>", "<i>snRNA</i>", "<i>misc_RNA</i>", "<i>scaRNA</i>", "<i>rRNA</i>", "<i>sRNA</i>"); (3) genes with fewer than 10 counts total that are seen in less than 4 samples.
