Large White Population SNP Genotypes Using GBS Technology

Genotyping using GBS technology: the genomic DNA was digested with the restriction endonucleases EcoRI and MspI; P1 and P2 barcode adapters that recognize EcoRI-MspI-compatible sequences were ligated to the digested DNA fragments; selectively amplified enzyme digestion products and Agilent 2100 were used to detect the library insert fragment size, and in the row reads, barcode sequences were removed; using 4 bp as a sliding window, the average base mass was calculated, and if it was lower than 20, the four bases and their subsequent sequences were removed; the length removed was less than 85 bp of reads. The clean data were aligned to the pig reference genome (Sscrofa11.1, Ensembl) using TASSEL5.0.
