Single cell RNA sequencing of 33 primary colorectal cancer

Expression of single-cell mRNA data was obtained from 23 patients with 23 primary colorectal cancer and 10 matched normal mucosa. To remove low-quality cells, we applied filtering criteria using nUMI, nGene and percent of mitochondrial genes and 67,296 cells are passed. To elimination of ambigous cells, we combined the Seurat multiCCA and RCA pipelines for initial clustering and cell type identification and removed discordant cells from 2 methods. After defining major cell types using joint application, cells with a number of genes exceeding the outliers were removed to elimnate doublets and finally 63,689 cells are obtained.EGA study EGAS00001003779
