This dataset comprises amplicon sequencing data of the arbuscular mycorrhizal fungal (AMF) community in alpine river wetlands and alpine swamp wetlands within the Yellow River Source Park of the Sanjiangyuan National Park. Total DNA was extracted from soil samples using the MoBio PowerSoil® DNA Isolation Kit. A nested PCR approach targeting a portion of the small subunit (SSU) ribosomal RNA gene was employed for specific amplification, using the primer pairs AML1/AML2 and AMV4.5NF/AMDGR in the first and second rounds, respectively. After purification of the amplified product, TruSeq was used® DNA PCR Free Sample Preparation Kit (Illumina, USA) was used to construct a library and double ended sequencing was performed on the Illumina MiSeq platform.The raw data was filtered and analyzed in the QIIME 2 (v2019.4) environment for sequencing raw reads. Based on the DADA2 process, quality control, denoising,  paired-read merging, and chimerism removal were performed to obtain a representative ASV abundance table and its representative sequences. For taxonomic annotation, sequences were first compared against the SILVA database to identify those belonging to the phylum Glomeromycota. Sequences with unsatisfactory annotation (e.g., those not assigned at the family or genus level) were further verified and confirmed using the NCBI BLAST tool. After processing, a total of 2799 high-quality AMF ASVs were obtained. The core files of this dataset include: (1) an ASV abundance table, (2) a file of representative sequences (typically in FASTA format), and (3) a companion sample metadata table which records information such as sample ID, wetland type, sampling location, and date. This dataset provides fundamental molecular ecological data for in-depth research on the diversity distribution, structural composition, and environmental drivers of AMF community structure in alpine wetland ecosystems.
