The generation and removal of DNA N6-methyladenosine (6mA) are catalyzed by the methyltransferase Mettl4 and dioxygenase ALKBH4, respectively. Accumulation of 6mA in genes triggers hydrolytic degradation of the relevant sensor proteins—specifically the histone H2A deubiquitinases ASXL1 and MPND—thereby attenuating transcriptional silencing. Inactivation of murine Mettl4 reduces genomic 6mA levels and induces sub-lethality and craniofacial malformations in offspring; this study further identified the 6mA sensor domain of ASXL1, a component of the Polycomb repressive deubiquitinase (PR-DUB) complex, and MPND deubiquitinase, which can remove monoubiquitination from the repressive histone mark H2A (H2A-K119Ub). This dataset presents X-ray diffraction data of the murine DNA 6mA recognition protein MPND and its DNA-bound complexes, with resolutions of 2.06 Å and 2.47 Å, respectively. This work found that MPND directly binds to histones, and DNA further enhances this interaction, providing a novel approach for investigating gene activation and silencing pathways. Therefore, this study is the first to report that MPND directly binds histones, and that its acidic region and DNA exert synergistic effects. The dynamic assembly and unique properties of MPND open new avenues for research in epigenetics, gene regulation, and transcriptional control.
