OMAP-35 was designed for Cell DIVE multiplexed imaging of formalin-fixed paraffin-embedded (FFPE) human brain tissue. Cell DIVE enables highly multiplexed single cell analysis using antibody-based imaging (https://doi.org/10.1073/pnas.1300136110). The tissue slides were prepared with a two-step antigen retrieval process (pH 6 and pH 9) to maximize epitope accessibility across diverse targets, as described here: https://doi.org/10.17504/protocols.io.bpwumpew. Antigen detection was performed using a combination of primary antibodies with fluorophore-labeled secondary antibodies and directly conjugated fluorescent antibodies, following the standardized Cell DIVE staining protocol: https://doi.org/10.17504/protocols.io.bpv6mn9e. The panel contains 18 antibodies and the nuclear marker DAPI for image registration and nuclear segmentation. This OMAP provides spatial resolution across 15 anatomical structures and identifies 17 distinct cell types, encompassing a rich diversity of neurons (mature, developing, inhibitory, GABAergic interneurons), glial populations (oligodendrocytes and precursors, astrocytes, microglia, and macrophage), immune, and vascular components. In the future, this OMAP could be expanded to include additional markers for vasculature (CD31 is validated for Cell DIVE in human brain but was not represented in this dataset), excitatory neurons and neural stem/progenitor cells, as well as alignment with the ASCT+B Brain table. Of the 18 markers, 4 are referenced in the ASCT+B Brain v1.7 ontology (https://doi.org/10.48539/HBM849.ZMHS.766): AIF1, GFAP, MBP, and PVALB. OMAP-35 provides a foundation for subsequent brain OMAPs and supports applications such as mapping neuroinflammation and neurodegenerative disease progression across cortical and subcortical regions.
