Dataset containing ISSR marker data used to assess the genetic diversity and population structure of 60 individuals of Polylepis incana Kunth and P. racemosa Ruiz & Pav. sampled from six sympatric populations (three populations of P. incana and three populations of P. racemosa) in the Ponce Paluguillo Water Reserve, Pichincha, Ecuador. The dataset includes the following files: Polylepis_ISSR_master_dataset.xlsx, Polylepis_ISSR_presence_absence_matrix.txt, Polylepis_ISSR_DARwin_input.txt, and Polylepis_ISSR_STRUCTURE_input.txt. Polylepis_ISSR_master_dataset.xlsx is the master Excel workbook and contains several worksheets derived from the ISSR presence–absence data. The worksheet “ISSR” contains the original binary matrix of ISSR band presence (1) and absence (0) for each individual and locus. The worksheet “DARwin” contains the matrix reorganized for direct use in DARwin 6. The worksheet “GenAlEx” contains data formatted for GenAlEx and can also serve as a template for preparing input files for other population genetics software such as POPGENE. The worksheet “STRUCTURE” contains data prepared for population structure analyses in STRUCTURE. Polylepis_ISSR_presence_absence_matrix.txt is a plain text file containing the original ISSR presence–absence (1/0) matrix, with columns for individual ID, population, and species, followed by ISSR loci. Polylepis_ISSR_DARwin_input.txt is a plain text file containing the ISSR matrix formatted for direct use in DARwin 6. Polylepis_ISSR_STRUCTURE_input.txt is a plain text input file for STRUCTURE containing the dominant ISSR data for all 60 individuals. All files were derived from the same ISSR presence–absence dataset and were used for analyses of genetic diversity, population structure, and conservation of both species.
