Sequencing and Quantitative Analysis of Skin Transcriptomes from Rats with EGFR Inhibitors Induced Rash

Skin mRNA profiles of wild-type (WT) and EGFR Inhibitors (Gefitinib and Afatinib) induced rash rats were generated by deep sequencing, in triplicate, using Illumina GAIIx. Raw sequences were mapped to the rat reference sequence by Hisat2 v2.0.5. FeatureCounts v1.5.0-p3 was used to count the reads numbers mapped to each gene. FPKM of each gene was calculated based on the length of the gene and reads count mapped to this gene. Differential expression analysis was performed using the DESeq2 R package (1.16.1).
本研究采用Illumina GAIIx测序平台,对野生型(wild-type, WT)以及经表皮生长因子受体抑制剂(EGFR Inhibitors)吉非替尼(Gefitinib)、阿法替尼(Afatinib)诱导皮疹的大鼠皮肤组织开展三次生物学重复的深度测序,以获取其mRNA表达谱。原始测序序列通过Hisat2 v2.0.5比对至大鼠参考基因组序列。采用FeatureCounts v1.5.0-p3统计比对至每个基因的reads计数。基于基因长度及比对至该基因的reads计数,计算得到每个基因的每千碱基百万片段数(FPKM)。采用DESeq2 R包(版本1.16.1)完成差异表达分析。
