DNA in paddy soil, in which chemical fertilizer (CF) or manure compost (MC) plus bamboo powder (BP) was applied, was extracted using ISOIL for Beads Beating (Nippon gene, Tokyo, Japan). DNA in the rice crown root (CR), root primordia (RP), and bottom stalk (BS) was extracted using DNeasy Plant Mini Kit (Qiagen, Tokyo, Japan). Construction of the metagenomic library targeting the 16S rRNA gene V3 and V4 region and sequencing by a next-generation sequencer MiSeq (Illumina, San Diego, CA, USA) were performed with an NGS service (Macrogen, Tokyo, Japan). Chimeric sequences have been removed. In rice-associative bacterial sequences, rice chloroplast sequences have been removed but mitochondrial sequences are included.
