We sequenced 185 strains of Streptococcus (S.) thermophilus isolated from natural fermented dairy products of China and Mongolia. Among the four clades revealed by the phylogenetic analysis, clade A was mostly industrial strains or strains with high fermentation capability meanwhile clade D shown genome decay. We identified and validated novel biomarkers that were highly significantly associated with the acidification speed of S. thermophilus.
