Incucyte AVI Outout Scratch Wound Analysis

Fiji/ImageJ macro code to brightfield scratch wound assays captured using an Incucyte microscope over time. Macro was developed by Cameron J Nowell of Monash University (cameron.nowell@monash.edu) This code relies on a trained Ilastik model (www.ilastik.org) Code will process a folder of extracted AVI images and extract the following data Area of scractch (um^2) Percent of whoel image that is scratch Requirements to run Standard install of the Fiji distribution of ImageJ (www.fiji.sc) Morphology Plugins by Gabriel Landini (available under Morphology in the Fiji updater Ilastik Plugin (and installed Ilastik program) Assumptions Data is AVI files exported from an Incucyte system The calibration value of a pixel is known and can be entered Included along with the Fiji macro code are some example AVI files and an ilstik model for testing
