In this study, we compare three options to deal with plastid reads, of frequent contaminant in studies of photosynthetic holobionts: deleting plastid reads with adaptative sampling, using optimized primers with Illumina MiSeq technology, and sequencing large numbers of reads with Illumina NovaSeq technology with universal primers. We performed the comparison on the bacterial and fungal communities associated with 28 samples of the brown macroalga Ascophyllum nodosum from three sample sites in Brittany (France)
