In our study, we used mRNA sequencing to investigate the effect of SHIP2 knockdown on the transcriptome of KYSE-410 cells. Overall design: RNA-seq profiling was performed in human esophageal squamous cell carcinoma (eSCC) cell lines KYSE-410 and KYSE-30. KYSE-410 cells were transfected with two independent siRNAs targeting INPPL1 (siSHIP2 [HSS_105471] and siSHIP2#2 [HSS_179945], Invitrogen), whereas KYSE-30 cells were transfected with siSHIP2 (HSS_105471). A non-targeting siRNA (siCT, ON-TARGETplus D-001810-01-05, Dharmacon) was used as control. Cells were collected 48h after transfection and RNA was extracted using the MicroElute Total RNA kit (Omega Biotek, R6831-02) according to the manufacturer's recommendations with DNase I digestion protocol on column.
