In the present study, efforts have been made to investigate the potential of Bifidobacterium spp. for bioactive CLA production. As many, 294 isolates were isolated from 86 rumen fluid samples of Murrah buffaloes in BSM medium and based on phosphoketolase assay 24 isolates were presumptively confirmed to be Bifidobacterium species. Further the isolates were confirmed morphologically, biochemically and PCR based approaches by genus specific primer (1350 bp) and by transaldolase gene amplification (301 bp). Surprisingly all the isolates were found positive for conversion of linoleic acid (LA) to CLA by spectrophotometric screening. Gas chromatographic methods showed that the isolates were found to produce cis9, trans11 and tran10, cis12 CLA isomers in LA supplemented MRS broth. The positive isolates were subjected to 16S rRNA sequencing for authentication. Furthermore, The NB-178 isolates were subjected to whole genome sequencing using paired-end sequencing on Illumina HiSeq 2500 platform.. The total 2,370,406 reads were generated with 592.6 Mb data, 250 bp read length and having 46.56% GC content using KmerGenie software. SPAdes algorithm was used for whole genome De novo assembly. CDSs were predicted using Augustus v3.2.3 with 1757 genes in the assembly. BLASTX was used for gene annotation against UniProt-Bacteria database. 1594 genes were found homologous sequence with minimum E-value confidence of 1e-50. This indicates the high level of conservation of the proteins. Almost 71% of the predicted genes were identifying a homolog with similarity of more than 60% at protein level with the existing proteins. Bifidobacterium vansinderenii was the top most hit with 268 homologous genes. Gene ontology analysis showed that 263 terms associated with Biological process, 34 with Cellular component and 455 with Molecular function. Therefore, molecular function was found to be most abundant GO terms with the highest number of genes involved in binding activities. 991 KO Ids were assigned to the genes while doing pathway analysis using KAAS-KEGG web server. The whole draft genome suggests that identified genome is involved in metabolism processes, genetic information processing, environmental information processing, cellular processes and organismal systems were found to be most abundant pathways. The study reflects that Bifidobacterium spp. are present in rumen fluid samples of Murrah buffaloes and may be used as probiotics to enhance the nutraceutical value of ruminant food products.
