Manure composting and stockpiling are common management practice to reduce antibiotic resistance genes (ARGs) and zoonotic pathogens, but effects of these manure storage methods on the resistome shaping and microbial community are still not well understood. Metagenomic and metatranscriptomic sequencing were performed in this study to assess the resistome and microbial taxa among manure storage (composting vs stockpiling) treatments and pile depth (center vs surface).
