To organize these protein structures efficiently, we introduce (i) a generic residue numbering scheme to enhance the comparability of different SH2 domains, (ii) a structure-based multiple sequence alignment of all 120 human wild-type SH2 domain sequences and their PDB and AlphaFold structures. The aligned sequences and structures can be searched, browsed and downloaded from the online interface of SH2db (http://sh2db.ttk.hu), with functions to conveniently prepare multiple structures into a Pymol session, and to export simple charts on the contents of the database.
为高效组织此类蛋白质结构,我们提出两项方案:(i)一套通用残基编号体系,用以提升不同SH2结构域(SH2 domain)之间的可比性;(ii)针对人类全部120条野生型SH2结构域序列及其PDB、AlphaFold结构所构建的基于结构的多重序列比对结果。上述经比对的序列与结构可通过SH2db的在线界面(http://sh2db.ttk.hu)进行检索、浏览与下载,该平台还配备便捷功能,可将多个结构整合为PyMOL会话文件,并导出数据库内容相关的简易图表。
