We aimed to capture changes in replication progression in cells experiencing head-on replication transcription conflicts with or without RNase HIII and/or AsnRS. DNA copy number analysis (maker frequency analysis) was performed. We generated curves representing replication progression of WT, rnhC-, asnS-, rnhC-asnS- cells experiencing head-on conflicts for 1, 3 or 7 hours before collecting DNA. The number of each read was normalized to the total read number and those fractions were used as a proxy for replication.
