kraken1 DB with masking option. This is a database created in 2016 referenced here : https://github.com/sequana/data/tree/main/sequana_db1 and added to zenodo for book-keeping. This database contains 24226 genomes including human, viruses, bacteria, funghi, plasmids, viroids, archaeal viruses, archaea, phages as available in 2016 on ENA website. There are also addditional species related to small eukaryotes (leishmania, aspergillus, candida albicans, plasmodium and cryptococcus neoformans); This is not very exhaustive and this database was made with kraken1.
