Coral reefs are threatened by anthropogenic and natural stressors that alter the health, maintenance, and stability of corals and their associated microbiome. For this reason, studying the coral microbiome provides valuable insights into the status, dynamics, and functioning of coral holobionts. This work describes for the first time the microbiome associated with coral Madracis auretenra (Pocilloporidae) from Santa Marta, Colombian Caribbean under different conditions. The coral microbiome was compared in two contrasting locations, one urban and the other non-urban (or protected), in two years (four-time point seasons), and based on health status (healthy and stressed), whether corals were in contact or not with algae, and by compartment (mucus, tissue, and seawater). Here, raw sequences of 16S rRNA V4 region target bacteria and archaea from coral M. auretenra and seawater samples. Corals were collected during two years, and processed to extract DNA from mucus, tissue and seawater from each condition. By using 16S rRNA V4 region amplicon sequencing approach, libraries were sequenced through Illumina MiSeq platform. A total of 2,703,519 reads were obtained from 72 samples (64 coral samples and 8 water samples) and with a sequencing depth ranging from 2,023 to 46,724 reads per sample.
