DNA-type transposons, such as Tol2, Sleeping Beauty, and piggyBac, have been widely used as tools for genetic engineering and gene transfer. Previous studies have reported that these vectors show different trends of insertion preferences in the genome, but truly comprehensive genome-wide analyses have been limited, at least in part, because of relatively small dataset sizes or biased selection strategies. Using high-throughput DNA sequencing technologies, here we conducted large-scale analyses of insertion preferences of the above-mentioned three vectors, together with a retroviral vector as a control, in mouse embryonic stem cells with unprecedented precisions.
